so I've got this weird problem were when I try to use the checker in a normal trade it doesn't work, but if I use it for wonder trade it works fine. Could it be because I have two 3DSes on the one hotspot? Should one be on the normal wireless?

Yeah having two 3DSes on the same hotspot screws it up.
